How can I refresh my openbox menu to show my recently install programs?

Either add the new programs directly to ~/.config/openbox/menu.xml or use this command to pop up a handy little GUI to add them without having to wade through xml:
obmenu
If you want a menu that adds newly-installed programs automatically then see https://forums.bunsenlabs.org/viewtopic.php?id=3387 for a comprehensive guide to the (many) available alternatives.

Also, if you edit menu.xml by hand, don't forget to run menu>openbox>reconfigure afterwards to see the new menu.

0.0. Remember that openbox is a fast, lean, text files defined WM.
There is no much automation just sometimes helpful scripts - p3. second section of menu = 'BL apps menu'
0. Reload openbox (to do that check available menus content a little bit).
Quite possibly your app was predefined by BL people for BL apps menu (like Inkscape). If that's not the case (they apparently don't like Krita) you can check p.3.
In general:
to have good, overall comprehensive menu with manual, semi-automatic & automatic access to things you want and all the the things the same time you can:
1. Edit openbox menu via menu.xml or obmenu (positioned in openbox menu btw) to have for example more and customized quick launch apps in first section of menu (openbox restart needed)
2. Add automatic obamenu as mentioned above by HoaS to have automatic backup menu with all the things you have & you've just added on your BL, for example add it as last position in first section, apply no icons. There are also other options instead of obamenu.
3. To have your important apps added in BL apps menu (second section) add them to pipemenus.rc in ~/.config/openbox - here you don't have to restart openbox.
