I installed Nautilus and set it as default in "System -> Edit Debian alternatives", but when i for example click on folder inside browser it's still opening Thunar.
Any way to fix that?

ls -l /etc/alternatives/bl-file-manager
On my BL system, I have switched from thunar to spacefm and firefox(-esr) opens folders correctly with that program when asked.

@OP: try:
exo-preffered-applications
Then go to Utilities and change the File Manager to:
bl-file-manager
It should then work.
