damo already explained one reason the user files aren't in /etc/skel - Debian recommend that directory to be as empty as possible.
Here are two more:
*) any files put under /etc get marked as conffiles by dpkg which can make things more complicated.
*) if a sysadmin wants to set up a special user without all the BunsenLabs config files it's easier this way.

Yes, I know what Debian recommends, but personally, I do not care what Debian recommends about anything. If I would listen to what Debian thinks, I would be way to restricted. I do whatever I think is best
But anyway, I see your point if you are caring about Bunsen being used by sysadmins with many users with different setups and privileges. But that's pretty far fetched. The majority of the users are home-users, usually on a single-user system, and if there is another user, it's their wife.
