No, the packages are independent.

I've just tried the installation; it went without a hitch and (with flashplugin-nonfree removed) iceweasel played YouTube flash videos with no trouble, both with and without the Flashblock extension.
Reinstalled flashplugin-nonfree, iceweasel continued to play flash OK, and 'about:plugins' showed both plugins as being enabled. I guess Iceweasel is using the one with the more recent version number?
Of course there's no reason to keep flashplugin-nonfree if you're using pepperflash - is there?

If by "pepperflash" you mean the freshplayer package then no, there is no point having flashplugin-nonfree as wel (it is a lower version with less functionality).
The pepperflashplugin-nonfree package is just for Chromium and will not work with FF/IW.

pepperflashplugin-nonfree is a recommend of browser-plugin-freshplayer-pepperflash but without it flash will not play. So, by "pepperflash" I meant the necessary combination of both packages.

EDIT: Why would it only be a recommends if it is needed for flash videos?
That sounds like a packaging error to me.

Well, browser-plugin-freshplayer-pepperflash only claims "This package allows one to use the Pepper Flash plugin from Chrome in NPAPI web browsers " so I suppose some people might get that plugin from some other source than the package pepperflashplugin-nonfree.
