In Preferences>Appearance you can set a color palette (Dark Pastel works ok with the default theme), and set the checkbox to use system colors for fore and background.
Choosing a colour palette unchecks the system colors. Putting the check back then leaves "Dark Pastel" chosen, and the colours in an indeterminate state. In fact the DP palette for me makes the apt warning text an even harder to read dull grey. Choose "Solarised (dark)" then recheck "Use system theme colours" looked better, but I don't really know what's going on.
(The GTK theme doesn't seem to affect the terminal colours.)
I think we might best leave it at the default settings we had already, and think about it some more...
