I installed Lithium in a VM yesterday and noticed there isn't a Desktop folder on my system.
~/.config/user-dirs.dirs has this:

Is the third-last line "XDG_DESKTOP_DIR="$HOME/"" intentional?

^Yes, that's correct. BunsenLabs, like CrunchBang before it, is configured not to use a separate Desktop directory. This is because there is no way to display its contents! The default BL desktop is just a wallpaper, set by nitrogen, a conky and tint2 panel.
However (like everything else) you can change this if you use an application that can display the contents of ~/Desktop. Apart from editing ~/.config/user-dirs.dirs you might want to check out:
